Autism linked to increased genetic change in regions of genome instability

Apr. 2, 2013 ? Children with autism have increased levels of genetic change in regions of the genome prone to DNA rearrangements, so called "hotspots," according to a research discovery to be published in the print edition of the journal Human Molecular Genetics. The research indicates that these genetic changes come in the form of an excess of duplicated DNA segments in hotspot regions and may affect the chances that a child will develop autism -- a behavioral disorder that affects about 1 of every 88 children in the United States, according to the Centers for Disease Control.

Earlier work had identified, in children with autism, a greater frequency of rare DNA deletions or duplications, known as DNA copy number changes. These rare and harmful events are found in approximately 5 to 10 percent of cases, raising the question as to what other genetic changes might contribute to the disorders known as autism spectrum disorders.

The new research shows that children with autism have -- in addition to these rare events -- an excess of duplicated DNA including more common variants not exclusively found in children with autism, but are found at elevated levels compared to typically developing children.

The research collaboration includes groups led at Penn State by Scott Selleck; at the University of California Davis/MIND Institute by Isaac Pessah, Irva Hertz-Picciotto, Flora Tassone, and Robin Hansen; and at the University of Washington by Evan Eichler.

The investigators also found that the balance of DNA duplications and deletions in children with autism was different from that found in more severe developmental disorders, such as intellectual disability or multiple congenital anomalies, where the levels of both deletions and duplications are increased compared to controls, and are even higher than in children with autism.

They also found that children who had more difficulty with daily living skills also had the greatest level of copy number change throughout their genome. "These measures of adaptive behavior provide an indication of the severity of the impairment in the children with autism. These behaviors were significantly correlated with the amount of DNA copy number change," Selleck said, emphasizing that the research revealed "clear and graded effects of the genetic change."

"These results beg the question as to the origin of this genetic change," Selleck said. "The increased levels of both rare and common variants suggests the possibility that these individuals are predisposed to genetic alteration."

A vigorous debate is ongoing in the research community about the degree of genetic versus environmental contributions to autism. Selleck said the finding of an overall increase in genetic change in children with autism heightens the need to search for the basis of this variation. "We know that environmental factors can affect the stability of the genome, but we don't know if the DNA copy number change we detect in these children is a result of environmental exposures, nutrition, medical factors, lifestyle, genetic susceptibility, or combinations of many elements together," Selleck said. "The elevated levels of common variants is telling us something. It suggests that pure selection of randomly generated variants may not be the whole story."

The Penn State team includes Department of Biochemistry and Molecular Biology Associate Professor Marylyn Ritchie and Assistant Professor Santhosh Girirajan. "The relationship between the level of copy number change and the degree of neurodevelopmental disability is something we have noted previously for large, rare variants" says Girirajan, "but this work extends those observations to common copy number variants, suggesting the level of copy number change in children with autism is larger than we had appreciated." Girirajan, the first author of the study, coordinated the effort between the Penn State and University of Washington researchers.

The research collaboration began with studies supported by the Minnesota Medical Foundation and the Martin Lenz Harrison Endowed Chair in Pediatrics when Selleck was Director of the Autism Initiative at the University of Minnesota. When Selleck arrived at Penn State in 2009, he began a new phase of the analysis with replication studies of early findings conducted with the help and expertise of Evan Eichler and colleagues at the University of Washington using the clinical data and DNA collected by Isaac Pessah, Irva Hertz-Picciotto, Flora Tassone, and Robin Hansen at the University of California Davis/MIND Institute group, which directs a large population-based case-control study of autism called CHARGE (Childhood Autism Risks from Genetics and Environment). In this multiyear study, clinical history, environmental, nutritional, family, and medical data are collected from the families of children with autism and other developmental disorders, as well as from randomly selected control children from the general population. The research took advantage of the CHARGE study, supported by the National Institute of Environmental Health Sciences and the Environmental Protection Agency.

"The CHARGE study is a true population-based case-control cohort for the study of autism, the only one of its kind that I am aware of" says Selleck, and allows for comparisons between the children with autism and controls matched for geographical location and time of birth. The research team plans to continue its collaboration to further characterize the more common genetic variants found to be associated with autism and to explore the relationship between genome variation and environmental exposures.

The research collaboration received financial support from Autism Speaks/Cure Autism Now, the National Institute of Environmental Health Sciences, the Environmental Protection Agency, the University of Minnesota Harrison Autism Initiative Fund, Penn State University, the Minnesota Medical Foundation, the MIND Institute, and the Jane Botsford Johnson Foundation.

Zynga Shares Rise 5% In After-Hours On Real-Money Games ...

Zynga?s shares are up by 5 percent in after-hours trading on news that the company is launching its first real-money games in the U.K. tomorrow.

The company is bringing ZyngaPlusPoker and ZyngaPlusCasino to U.K. players tomorrow through a partnership with bwin.party, one of the world?s biggest real-money gaming operators. At first, the games will be downloadable or on the web, but Zynga plans to bring them to Facebook and mobile platforms later in the year.

They could come to U.S. players later, but only as state or federal laws will allow. A handful of states, including Nevada and New Jersey, have passed legislation to allow online gambling. Under financial pressures from a long period of slow economic growth, about a dozen or more states are also considering pushing legal online gambling forward.

But many of these laws favor existing land-based casinos ahead of companies that are purely online. Zynga might be pressured to partner with a casino there to make it work, even though they filed an Application for a Preliminary Finding of Suitability from the Nevada Gaming Control Board last December.

As for the launch tomororw, Zynga?s U.K. arm and bwin.party plan to launch games that could include as many as 180 other casino titles like roulette and blackjack over the year. The poker title is basically an online poker room, while the casino title has about 160 familiar betting games.

Zynga already has a very successful Poker title on iOS and Facebook that uses virtual currency. Zynga Poker was the company?s very first social game, the highest grossing app of 2012 on the iOS app store chart, and Zynga?s second-highest grossing title last year behind FarmVille. The Zynga Poker title generated 19 percent of Zynga?s online game revenue last year, or $217.4 million alone, according to its annual report.

So if the company were able to add real-money gaming, which would increase average revenues per user substantially, it could change the character of Zynga?s business fundamentally.

The thing is that real-money gaming is incredibly competitive in the U.K. Even though revenues rise per user, so do marketing costs as real-money gaming companies are pressured to spend an order of magnitude more to lure the most lucrative players. Total revenues may rise, but it doesn?t mean profits increase proportionally.

An Irish bishop says same-sex relationships can never be seen as ?equal? to heterosexual relationships.

Christopher Jones is the chairman of the Catholic bishops? Council for Marriage and the Family.

Mr Jones said he would welcome the opportunity to make an oral submission on same-sex marriage to the Irish Convention on the Constitution.

The convention is examining equal marriage, along with other key issues, in a year-long consultation exercise.

According to the Irish Times, Mr Jones warned that marriage was at risk of being attacked in Ireland.

In a written submission to the convention he said: ?attempts to equate same-sex unions with marriage will always ultimately fail because it is objectively impossible for homosexual couples to achieve the same natural end toward which the sexual complementarity of male and female is ordered.?

He continued: ?Therefore, were society to treat same-sex relationships and marriage as the same and therefore ?equal? would be to suggest that same-sex unions can be something that they are not.?

?Any change to the definition of marriage would create great difficulties,? he said, ?and in the light of this if there were two totally different definitions of marriage the church could no longer carry out the civil element.?

Mr Jones spoke of their being a ?potential impact? on the relationship between the ?family and the State, notably in relation to the rights of children?.

Meanwhile, the Church of Ireland Changing Attitude Ireland (CAI) group has strongly supported the extension of civil marriage to same-sex couples, in its submission to the?convention.

Stocks slide with slowdown in manufacturing growth

Stocks opened April on a weak note, ending slightly lower after an industry group reported that US manufacturing growth cooled in March.?Industrial stocks fell the most in the S&P 500.

The stock market got off to a slow start in April, edging lower after the Standard and Poor's 500 index eclipsed its all-time high last week.

The main catalyst was a slowdown in U.S. manufacturing growth last month. The decline in the Institute for Supply Management's benchmark manufacturing index for March was worse than economists had forecast. Stocks started falling shortly after the report came out at 10 a.m. and stayed lower the rest of the day.

The Dow Jones industrial average closed 5.69 points, or 0.04 percent, lower at 14,572.85. The Standard & Poor's 500 index dropped 7.02 points, or 0.5 percent, to 1,562.17.

Industrial companies fell 1 percent, the most in the S&P. 3M, which makes Post-it notes, industrial products and construction materials, fell 66 cents, or 0.6 percent, to $105.65. Caterpillar, a maker of construction and mining equipment, dropped $1.33, or 1.5 percent, to $85.64.

Investors have raised their expectations for the U.S. economy as the market has climbed this year, said JJ Kinahan, chief derivatives strategist at TD Ameritrade. The Dow is up 11.2 percent in 2013, the S&P 9.5 percent.

"The numbers have to be outstanding in order to drive the market higher," Kinahan said. "It's a different mindset when we're at these levels."

The S&P 500 closed the first quarter at an all-time high of 1,569.19, surpassing its previous record close of 1,565.15 set on Oct. 9, 2007. The index has recaptured all of its losses from the financial crisis and the Great Recession. The Dow broke through its previous all-time high March 5.

The market has risen this year because of optimism that housing is recovering and that employers and starting to hire again. Strong company earnings and continuing stimulus from the Federal Reserve have also increased demand for stocks.

Small stocks fared worse than large ones Monday.

The Russell 2000, a benchmark of small-company stocks, fell 1.3 percent to 938.78, paring its gain for the year to 10.5 percent. It was the index's biggest decline in more than a month. The Nasdaq composite fell 28.35 points, or 0.9 percent, to 3,239.17.

April is historically the second-strongest month for stocks, Deutsche Bank analysts said in report released Monday. The S&P 500 has gained an average of 1.4 percent in April, based on returns since 1960, making it the second strongest month after December.

The last meaningful setback for stocks started before November's election. The market slid 6 percent between Oct. 1 and Nov. 15 in the run-up to the vote and immediately afterwards on concerns that Washington would be unable to enact reforms to keep the economy growing.

Evidence that growth is continuing, despite the political tensions in Washington, have kept stocks on an upward trajectory since then, leaving investors waiting for dips to add to their holdings.

"I'd love to have some sort of a pullback here because I'd think it's an opportunity," said Scott Wren, an equity strategist at Wells Fargo Advisors. "But it doesn't feel like we're going to have one in the near term."

The yield on the 10-year Treasury note, which moves inversely to its price, fell to 1.84 percent from 1.85 percent.

Markets were closed in observance of Good Friday last week. European markets were closed Monday for Easter.

Among other stocks making big moves:

? Tesla Motors jumped $6.04, or 16 percent, to $43.93 after the electric car company said sales are running ahead of schedule. The Palo Alto, Calif., company said Sunday night that first-quarter sales have exceeded 4,750 Model S sedans, above its previous forecast of 4,500.

? DFC Global, a finance company that provides loans to consumers without bank accounts, fell $3.60, or 22 percent, to $13.04 after slashing its earnings estimate for its fiscal year because of increasing loan defaults in its business in Britain.

? American Greetings rose $1.95, or 12 percent, to $18.05 after the company agreed to be taken private for about $602 million by a group led by some of its top executives.

South Georgia Island is a British Territory in the southern Atlantic Ocean near Antarctica. The island has no permanent inhabitants and is currently occupied only by researchers and government officials. Similar to many island ecosystems, introduced species have led to a decline in the native bird populations of South Georgia Island, such as the South Georgia pipet and pintail. Invasive species control programs are currently underway to eradicate both reindeer and rats from the island in an effort to help bird populations rebound.

A small herd of 10 reindeer were introduced to the island in 1911 by Norwegian whalers as a source of fresh meat. The population has since burgeoned to an estimated 5,000. Reindeer threaten native bird populations through overgrazing, trampling nests, and increasing the rate of soil erosion. Last month, in an effort overseen by the Norwegian Nature Inspectorate and carried out by Sami herdsmen of Norway, 3,500 reindeer were successfully culled. Meat from the culled reindeer will be sold on the Falkland Islands to help offset the cost ($756,600) to carry out the cull. The remaining 1,500 reindeer are scheduled to be culled in 2014.

Rats were introduced to South Georgia Island during the 18th and 19th centuries by sealing and whaling vessels. In the absence of natural predators, the rat population quickly grew and threatens bird populations by consuming both the eggs and chicks of nesting seabirds. Due to the success of a 2011 pilot program, a 4-month long eradication program began in February targeting a 220-square-mile area by air-dropping poison pellets. The effort is being led by Professor Tony Martin of the University of Dundee in Scotland and includes a team of 25 scientists. It is hoped that both of these eradication programs can serve as models for other islands faced with controlling invasive species.

New models predict drastically greener Arctic in coming decades

New research predicts that rising temperatures will lead to a massive "greening," or increase in plant cover, in the Arctic. In a paper published on March 31 in Nature Climate Change, scientists reveal new models projecting that wooded areas in the Arctic could increase by as much as 50 percent over the next few decades. The researchers also show that this dramatic greening will accelerate climate warming at a rate greater than previously expected.

"Such widespread redistribution of Arctic vegetation would have impacts that reverberate through the global ecosystem," said Richard Pearson, lead author on the paper and a research scientist at the American Museum of Natural History's Center for Biodiversity and Conservation.

Plant growth in Arctic ecosystems has increased over the past few decades, a trend that coincides with increases in temperatures, which are rising at about twice the global rate. The research team?which includes scientists from the Museum, AT&T Labs-Research, Woods Hole Research Center, Colgate University, Cornell University, and the University of York?used climate scenarios for the 2050s to explore how this trend is likely to continue in the future. The scientists developed models that statistically predict the types of plants that could grow under certain temperatures and precipitation. Although it comes with some uncertainty, this type of modeling is a robust way to study the Arctic because the harsh climate limits the range of plants that can grow, making this system simpler to model compared to other regions such as the tropics.

The models reveal the potential for massive redistribution of vegetation across the Arctic under future climate, with about half of all vegetation switching to a different class and a massive increase in tree cover. What might this look like? In Siberia, for instance, trees could grow hundreds of miles north of the present tree line.

"These impacts would extend far beyond the Arctic region," Pearson said. "For example, some species of birds seasonally migrate from lower latitudes and rely on finding particular polar habitats, such as open space for ground-nesting."

In addition, the researchers investigated the multiple climate change feedbacks that greening would produce. They found that a phenomenon called the albedo effect, based on the reflectivity of the Earth's surface, would have the greatest impact on the Arctic's climate. When the sun hits snow, most of the radiation is reflected back to space. But when it hits an area that's "dark," or covered in trees or shrubs, more sunlight is absorbed in the area and temperature increases. This has a positive feedback to climate warming: the more vegetation there is, the more warming will occur.

"By incorporating observed relationships between plants and albedo, we show that vegetation distribution shifts will result in an overall positive feedback to climate that is likely to cause greater warming than has previously been predicted," said co-author Scott Goetz, of the Woods Hole Research Center.
